The good ending basically gives Artyom (you) the choice of disabling the laser guidance system for the missiles headed to the Dark Ones' hive at the Botanical Gardens. "Why would you do this?" you ask? The Dark Ones are not attacking people, but instead forcedly trying to psychically communicate with them. Artyom realizes (far too late in the book and the "bad ending") that cooperation with the "Dark Ones" could have been humanity's only hope of ever crawling back out of the tunnels and reclaiming the earth. So, anyways, you know you're getting the good ending during the final "dream" sequence where you are being chased in the strange shifting tunnel/void. About part way through, the Dark Ones' whispers of "He must be stopped" and "He brings death" will eventually change to "He can save us" and "He can stop death". When you shoot the Dark One to get out of the dream, you again reawaken on the top of Ostankino Tower, you see the Dark One you just shot, only instead of being dead, he is on the ground dying. He reaches out toward the laser beacon and whispers "There must be peace." You then have precious few seconds to go up and essentially shove the beacon off of the tower and send it crashing hundreds of feet to the ground, destroying the thing, and saving two species at once. Artyom then makes a final narration about hope for the future or something like that.

Anyways, its fairly hard to get, and it requires racking up a significant number of "moral points" such as giving beggars a bullet, avoiding conflict with humans (particularly tough at times), refusing to take a gift of ammo from a woman, and reacting a certain way during some of the interactive dream sequences. There are a few guides out there players have made indicating their path to the good ending, or what events they think rack up good or bad moral points, but its hard to say how accurate any of these guides are. Either way, you'll know you've earned a moral point when you hear a water droplet sound after performing a certain action.

And to think, if I hadn't killed any of those Nazis while sneaking through their lines I would have gotten that ending. Too bad that part is incredibly hard and tedious. :/

Yeah, so tedious one of the main achievements for the game is to complete "The Line" mission without killing any neo-nazis OR reds. But then again there's also one for freeing the Red POW from the Nazis if I recall correctly.
